[time-nuts] Very challenging phase noise measurement, does anyone have an idea??

True, but you can do a fairly simple filter to separate the 250 KHz note you "don't want" from the 8 KHz highest frequency that you do want. There are a lot of ADC's that will do that for you with their built in filtering.
